I think I used Pokemon Amie twice throughout my two playthroughs of X and Y. Was there actually any benefit for doing it?

There were huge benefits actually. It was the only way to get the fairy eeveelution and, my favorite thing about it, was if you get a pokemon's friendship all the way up with that they'll have better chances of dodging attacks, getting critical hits, and other things in battle. (They also look back at you waiting for you to tell them what to do, which is cool)

You make a good bond with your Pokemon, they can land critical hits easier, can Shake of status effects at times, and can sometimes dodge attacks plenty of benefits.
