You will have to tell your GPU to do this since the textures for the Emulator are still pushed into the Vram.
EDIT: Meaning if the emulator cannot change the colour itself via the EMU Settings it uses then you will have to change whole colour settings or extract the textures from the game, edit them and recompile the disc which in that case has a 0.1%~ chance of success after I read how other people tried to do it...
